Seriously, and doesn't Nagato say "Your village of Konoha is quite clever" or something like that when Naruto asks the Yahiko body to take Naruto to the real body, i.e. Nagato himself?

I don't believe anyone but Jiraiya would've known that the real Nagato wasn't among the six bodies of Pein since Jiraiya was Yahiko and Nagato's sensei and he had already fought those other five bodies.

I love Naruto, I really do. That's a disclaimer of my bias. However, he had major assistance against Nagato, and there's nothing wrong with acknowledging that without it, Naruto likely would not have won.

Why is this such a problem for people? Please give me an logical explanation other than "Nagato is dead and Naruto isn't."

Once Naruto has control of the fox and demonstrates what he can do, I'll revisit the issue. However, until then, I don't see how.

That was Nagato's fault that he wasn't fresh when he faced Naruto. He was told by his leader Tobi and by Tsunade that Naruto was powerful and not to be underestimated but he wasted a large amount of chakra on blowing up the village.

Even though Nagato didn't have a good amount of chakra he had way more than enough chakra to have a fair fight with Naruto, I would say he had tailed beast chakras, that's not a handy cap. Even when Naruto was taking out Pain bodies his chakra should have been even focused one the other to save chakra. During a fight it would be right the fighters run low on chakra. Even if the kyuubi came out it forced Nagato to use more chakra. Naruto faced their shared vision and their jutsu.

It was a fair fight and Nagato caused his own down fall, he wanted to see the kyuubi, he did and it was to much for him. He underestimated Naruto and the kyuubi and paid the price. Naruto had intell on him but that's another side effect of facing a whole village, they discovered his jutsu and it helped Naruto. The same thing happened when he faced Kakuzu. Call that a unfair fight and you sir are unfair and impossible.

Naruto wouldn't be able to face Pain without the intell, I think with the kyuubi he would cream Pain.

when half of the enemies football team is knocked out from minute one and the rest is exhausted, you wouldnt say that the other team was stronger, even if they beat them. especially not if it was more than once short.
you also wouldnt say that tsunade is stronger than oro because she beat him when he couldnt use his hands.

No, he's just in his soul for kicks. Naruto doesn't want to master the Kyuubi, he wants the Kyuubi to be one of the slabs he texts on the side when Hinata is acting up.

Well, we haven't see much of Madara's technique and he is not like his former self due to his fight with the First. But, he is still strong enough that even the Fourth couldn't do anything against him. Even though there is no fact, i guess Madara has 99% chance of beating Pain.
