Naruto has to learn using oversimplified and special teaching methods, something that a genius doesnt need to do.

invented it on his own, without any help from anyone while naruto had a great teacher who could teach him how it worked.

All in all, he is just a very creative guy who is able to learn things using different techniques and special teaching methods to make up for his lack of comprehension and talent.
