I think he gave him something to counter sasuke mangekyou sharingan, it can't be to counter sasuke ems cause itachi don't know what kind of power sasuke ems will give him, the way i see it he either gave naruto to power to counter tsukuyomi, ameterasu or susano'o cause those are his most powerful techs.
