Given the chance to continue the story from its current position, this is how I would have it proceed. I put quite a bit of effort into this, so please give it a chance!
Please also give me constructive criticism, if any, and not unjustified hate. This is just my preference and I'm not saying mine is the best adaptation.
Battle with Kaguya
Naruto and Sasuke escape from the lava pit and meet up with the Edo Kages. The Edo Kages are informed of Kaguya.
Black Zetsu finally shows his true power(which is on Hagoromo/Hamura's level since he is their brother) and proceed to fight the Edo Kage. The Edo Kage show off some new jutsu.
-Hashirama's Shinsuusenju makes a reappearance
-Tobirama shows off some sick Suiton Jutsu (Suiton: Temporal Leviathan maybe?)
-Hiruzen shows off more Konoha jutsu, giving testament to his name as "The Professor".
-Minato reveals he has lightning release(Sage Art: Thunder God Kunai Sabre Barrage)
Naruto and Sasuke are left to fight Kaguya on their own. They aren't doing so well.
Kaguya shows off her new techniques and we get more of her backstory.
Kaguya's backstory
There is no reasoning with Kaguya, but she is no fighter, she only has tremendous power but is no expert in battle.
Naruto and Sasuke are able to find an opening and begin the sealing process.
During the sealing process, victory is close, but out of nowhere Spiral Zetsu attacks and interrupts the ritual! He steals Kaguya's Sharingan!
Because Kaguya's power was weakened, Madara regains consciousness from within and struggles for control.
Kaguya without her eye, loses control over her powers and transforms into Shinjuu, spitting out her host(Madara)
Madara is now back! He retains both rinnegan but is no longer the Juubi's Jinchuriki.
An Unexpected Ally
Black Zetsu witnesses his mother's peril and goes to help. With the Rinnegan, Madara pins Black Zetsu down and has Spiral Zetsu take over him. He is now the complete Zetsu.
Spiral Zetsu is revealed to be the Yang of Black Zetsu. Black Zetsu's love for Kaguya was only contrasted by White Zetsu's hatred for her, which is why he is on Madara's side.
At the time of Black Zetsu's creation, Kaguya was in turmoil from her sons' betrayal. Her love for her children created Black Zetsu(Yin) and her hatred for them created Spiral Zetsu(Yang)
Much like history was unaware of Black Zetsu, Spiral Zetsu found a way to counter-measure his efforts.
With Madara free, he ponders on everything that has happened. Even though what he was told was a lie, he still says that his goal has not changed. With Kaguya's power he can still control the fate of the world.
Madara reveals that Kaguya's eye is the heart of the Juubi, implanting the eye would make it wholly his.
Madara injects the eye into the socket, and awakens her sharingan doujutsu in both eyes. Now he has total control.
Much like how Kaguya ate the fruit, the power is still accumulating. He hasn't reached his full potential
In this instance Madara initiates the true final battle between Sasuke and Naruto.
Battle with Zetsu
Zetsu is once again resuming his battle with the Kages. Zetsu's victory is almost at hand, but then Obito saves the Kages, and Orochimaru and Kabuto perform a counter-attack on Zetsu. What?!?!?
Obito has regained his consciousness and replenished his vitality due to Sakura's help. He has both Sharingans and awakened his Susanoo.
Kabuto has revealed that he was unaffected by the Genjutsu due to his ability of shielding his eyes from light completely. Orochimaru, having faced the endless illusion of Totsuka, formed a counter-measure for a such genjutsu.
When he was stuck in Totsuka, it was revealed to him that Orochimaru was in fact Hamura's transmigrant. This explains his change in motives after his revival.
Obito converses with Zetsu; how he was his only friend in those dark days with Madara. Nothing is more painful than betrayal.
Sakura with Hashirama's help, summon the full Katsuyu, bigger than a Bijuu!
With all of their powers combined, they defeat Zetsu.(Kakashi Chidori's Zetsu in the end lol)
They now move on to help our heroes.
"The Final Battle"
Naruto and Sasuke are now facing their grand battle against Madara. Madara is no longer going easy on them, unleashing his full strength. It is too much for them too handle
With the Kages help, the footing has been increased, but not by much. They are restrained by Shinju.
Kabuto manages to blind Madara and Orochimaru attempts Shiki Fujin.(with newly awakened powers, he is able to use the true form of Shiki Fujin without needing a sacrifice. Shiki Fujin is Hamura's nightmarish reflection. Hamura was the original creator of the jutsu.)
Shiki Fujin fails because of Madara's rinnegan, which wields the power of the Human Path, preventing his soul from being stolen.
Hashirama tries to call out to Madara, asking him
"What is all of this for? Everyone will turn into a Zetsu, they will no longer be human."
Sasuke proceeds to try to convince Madara that Izuna wouldn't have wanted this and tells him the story of Itachi's sacrifice.
Sasuke says the reason why he doesn't want the world to become just an illusion is because then all of those real sacrifices would be in vain.
Madara seemingly reflects on Sasuke's words. Izuna sacrificed himself for his clan. But this only angers Madara. He rebukes Sasuke's statement by saying that
"In my world, sacrifices will no longer be needed. I aim to create my own Paradise, not yours! It is real enough for me"
Madara unleashes the "Magnum Opus" of the Sharingan. The greatest Uchiha Technique.
Tsukuyomi, Amaterasu, Susanoo. Three Gods combined into one, they form
"The Black Sun"
-A halo of otherworldly black flame forms behind the Susanoo.
-Susanoo's shadow becomes Yomi(The Underworld, land of the Shinigami). Those who touch the shadow of Susanoo(Yomi) are forever damned.
-Genjutsu resonates from the Susanoo, twisting the space into a nightmarish realm. Madara's anger is reflected with his genjutsu and images of true terror begin to form.
-The Halo's light causes the Susanoo's Shadow(Yomi) to slowly expand toward our heroes.
Hashirama reminds Sasuke of the jutsu he gave him to stop Madara. Kabuto also tells Sasuke that due to his studies of Hashirama's DNA, there is a means to stun Madara and grant an opening.
Kabuto and Sasuke(being immune to the genjutsu) tag-team Madara and perform a jutsu which transforms Hashirama's cells into poisonous bacteria. Senjutsu only amplifies their effect, and because Madara's power is reliant on Senjutsu of the tree, the poison takes effect and severely weakens him.
Hashirama then lunges himself at Madara, subduing him in his tracks and increasing the poisonous effect even more. With this he says goodbye to Madara, and Naruto along with Sasuke initiate the final blow.
With their Yin-Yang chakra, they perform a final sealing ritual, sealing him within themselves. Both are now hosts of the Juubi's power.
A Victory?
With the enemy defeated, the Edo Kage share their gratitude with Naruto and Sasuke
-Hashirama tells them how they are true heroes of the shinobi world. They have done more than any Kage ever did. They are his inspiration and he is glad that Konoha bred such fine shinobi.
-Tobirama tells Sasuke how he respects the Uchiha. He was wrong to judge them so harshly and now sees that the Uchiha are as great as any other clan. Hashirama was right in having trust in them.
-Hiruzen tears up and reminisces with them about the past. They share bitter memories together. He also has a one on one with Orochimaru. He tells him that even though Orochimaru has sinned, he has proven himself. Hiruzen was always proud of Orochimaru, and that he was like a son to him.
-Minato has a one on one with Naruto and tells him how proud he is. He couldn't have raised a finer shinobi!
Orochimaru finally releases their souls to rest in peace.
The merriment ends and a new problem arises. Sasuke!
After the battle, Sasuke says that all chakra must be taken away. It is a curse and so are the Bijuu. No one aside for them should have Chakra, and they should watch over humanity as their sovereigns.
Naruto disagrees, he says that he believes in the way of Ninshuu. If it weren't for Black Zetsu, the method would have worked and achieved peace.
If they take everyone's chakra away and rule, they will become just like Kaguya.
Sasuke says Kaguya was trying to make an illusion, they will govern the real world! They will be just.
They continue to argue over this, which leads to the long awaited destined final battle!
Orochimaru is on Sasuke's side. Obito and Kabuto are on Naruto's
NARUTO VS SASUKE
Obito/Kabuto fight Orochimaru, and Orochimaru finally reveals his true strength.
They all go out with their powers.
-Obito shows new jutsu
-Kabuto shows new jutsu
-Orochimaru shows new jutsu
Naruto and Sasuke finally fight on equal footing. It is a match of gods. Sasuke awakened the Rinnegan in both eyes.
In the end, after the sundering of the Earth beneath them.....
It is the final attack.
The final most powerful form of the Chidori vs the most powerful form of the Rasengan.
Just like so many years ago in their Battle in the Valley of the End, the final clash of their signature move.
The blast decimates the surrounding even more, like the Tenpenchii.
Both heroes are lying on the ground, and Naruto stand up first. He looks down at Sasuke and remembers how Sasuke spared him in their first clash. Now he spares Sasuke.
Sasuke regains consciousness and admits defeat. He says that Ashura's way has yet again prevailed. Perhaps it is because it was always the right way.
Unlike his forerunner, Indra, Sasuke accepts Naruto's way and they team up. This leads to the fulfillment of the prophecy.
"Two opposing forces working together can achieve anything"
Ninshuu
Together they end Infinite Tsukuyomi and free everyone. Orochimaru sees Sasuke's defeat and yields as well.
After the battle Obito talks with Kakashi, trying to recuperate their lost friendship. He apologizes to both Naruto and Sasuke, saying that he no longer has a place in this world. His actions can never be redeemed in the shinobi world.
Kabuto, facing the same dilemma, suggests that Obito journey with him back to the orphanage. They are now a family, and their redemption lies in the preservation of their new home.
Naruto and Sasuke share their chakra with the world. Chakra now flows freely(the Sage's chakra included)
Everyone is now connected and understand everyone's feelings, reasoning, and quarrels, without needing to share words or exchange fists.
The Bijuus are now free
True peace has finally been established.
The shinobi alliance praise the heroes and decide on a union of all villages. A new village is born, the hub of all shinobi.
Naruto is named Kage
Both Sasuke and Shikamaru are his two trusted advisers.
Orochimaru is head of the Special Forces
Naruto looks in the distance at the new village along with Sasuke from atop of the foothill.
Together they decide on a name.
Ame-no-ukihashi "floating bridge of heaven"
