Yes IT is mean't to supplement the other Jutsu. However the two jutsu's can be used on their own if the user wants to.
For example, Madara could've if he wanted to, just used IT and not use the other one. And vice versa.
You're forgetting the fact that IT doesn't cast ordinary genjutsu, that for example causes pain to you. Instead it's enslaving you in a dream world where your deepest desires are fulfilled, and it's specifically keeping you there as long as it must,
It's still a Genjutsu and not all Genjutsu's cause pain. There really isn't an excuse for The Edo's not being caught. You'll remain caught in IT till it's dispelled by the caster or by doing what Naruto and Sasuke did.

If the second part - being wrapped by the God Tree's roots wouldn't work on Edo's as they're undead, then there's no reason for IT to target them and put them in genjutsu.
