There were many hints as to Tobi's true identity (I refuse to use the hair argument) including all the times he's shown using his sharingan (it being on the right side), the fact that Kishimoto refused to show his face, even after he said he was Madara, the fact that his powers, once thought about, we're almost exactly like Kakashi's, the weird plant matter that came out when his right arm came off, his interactions with Kakashi, the fact that he never even bothered making Madara look good (when he told stories pretending to be him), the fact that he never used Madara's powers, and the fact that he managed to get back Deidara's arm even though Kakashi shot it to another dimension.
