Obito can't stay intangible for more than 5 minutes.
In order to teleport someone , he needs to materialize.
Can't teleport dangerous object :
He needs to be near the target in order to teleport it.

MS Obito vs Naruto :
Naruto's speed :
And that's only KCM Naruto.
In short Naruto can simply blitz him , the only reason he didn't , its because of the plot.
Not to mention he can overwhelm him with clones.
PS: for those who says that =/= FTG , you're wrong and here is why :
FTG > Naruto's raw speed in Long distance ( like from village to village )
Naruto KCM speed = FTG In little distance ( like in a battlefield )
Also Obito can't touch BSM Naruto because the latter has both the sensing of negative emotion and the accurate sensing of the SM but If Obito manage to get a hold on Naruto and is about to teleport him :
Naruto can simply push Obito's hand with a chakra hand ( he can create a chakra hand from any part of his body ).
Also Obito can't tell a clone from the original ( Only Madara has shown to be capable of such feat )

And after he teleports something like that ( like Naruto's clone ) he needs to recover a bit , as shown here :

And don't BS me with he can teleport something bigger than a person with his own chakra , all time he did or attempt to teleport something bigger , he had Kyuubi chakra ( absence of the cloak doesn't mean he don't have Kyuubi chakra like when Kyuubi thrown him at Obito )
