I made a theory on the basis on chapter 646, but didn't got much response due to the title. Let me tell you the main thing.

In the range of the growing tree, only those who were having the Kyuubi's chakra as well as Killer Bee with Hachibi's chakra are being targeted. Minato saved himself but couldn't save Naruto. Tobirama was standing there but wasn't attacked by the branches. Madara's susano'o aura came in contact with the tree but the tree didn't targeted Madara in particular. But the tree was clearly targeting Hashirama because of his Mokuton chakra while Madara was keeping constant space between Hashirama and himself. Killer Bee was fighting against the chakra sucking tree with a chakra sucking weapon, Samehada.
Just as Madara said in page 05, Juubi's taking back what was its from the start. As well as Hashirama's chakra, the only shinobi gifted to tame the Bijuus' chakra with his Mokuton.
What I think is, that the last chapter only gave information about the origin of the concept of Chakra in "Human World" through Sage.
After the last chapter, people started making theories/doubts about/on the existence of the whole world without chakra before the Sage.
If the surfaced doubt really proves to be true then the whole build up of the story which Kishi started from chapter One is totally wasted.
I don't have any source to the Databooks of Naaruto where Kishi defined Chakra. But I think, Naruto wiki refers those Databooks. And according to them, chakra is defined as
Chakra (チャクラ, chakura) is essential to even the most basic technique; it is the moulding of the physical energy (身体エネルギー, shintai enerugī) present in every cell of the body and the spiritual energy (精神エネルギー, seishin enerugī) gained from exercise and experience.
Physical + Spiritual energies = Chakra
What I wanted to say is that Kishi started directly with the jutsus by molding chakra. But he also had to define chakra first, didn't he?
He gave an acceptable explanation about chakra. And that was true how the story progressed further. for eg. Naruto was out of chakra (his own) when he was totally beaten by Gaara in Part 1, but then he used Kyuubi's chakra.
People had chakra levels depending on their physical strength and capabilities. Even in War, Naruto, Kakashi, Gai hold their grounds as long as they were having chakra but still they fought back to some more amount because of their spiritual strength (will) and physical strength. There were no one to provide them chakra at that time.
Why will Kishi ruin all this at this moment by saying all the chakra belonged to Juubi?
What was passed down from Sage to the Human world was the "concept of chakra" and not "Chakra". There is a difference in those two things.
But there were people who stole chakra from the tree directly. And also there were people who developed their own chakra after getting the knowledge about it.
Before Sage, humans were already indulged in physical fights like War with bows and arrows, spears, war animals etc. But after the knowledge of Ninjutsu and chakra, people used jutsus which were more effecting than the standard weapons they used to use previously. That's why Madara blames the "SHINOBI".
Afterwards there were many progress in the chakra manipulation things and mixing more than one chakra elements together. These are not obtained from the God Tree but instead it was the fruit of the Human Research.
In the current Shinobi World, those who wanted to become the Shinobi, learned how to mold chakra through teachings from the elder Shinobis. It is not like they were injected with something or got chakra from their parents.
Sage's case was different. He got the chakra from his mother. He didn't had to train or something to develop the chakra inside him.
From this chapter, I believed that Kishi wanted to answer our question which we might have asked ourselves, " We saw how shinobis develop chakra, but from where did they got the knowledge about this chakra thing? " and Kishi just answered it, that is, the Sage taught the other humans about the concept of chakra.
Just like how we learn to read and write. It's not like we born with those knowledge. We learn from the experience and the experienced.
