It was stated directly that Minato was a once in a lifetime genus in the manga. He could analyze an attacks strengths and weaknesses after seeing it once. He could deduce patterns that most ninjas overlook. He could create plans on the fly.
They weren't inside the village at the time of their encounter. Also, with you Kakashi thing, why didn't Itachi just do the same thing to Jiraiya. I will tell you why: He knew he couldn't do it. Please do not put Kakashi on Jiraiya's level.
It is stated in Kishi's databooks that people with high intelligence have am easier time defending themselves against and using genjutsu. Minato was fast enough to avoid being pointed at, by simply not remaining in the same spot for an extended period of time. Ways to combat genjutsu:
1. Ninja being attack disrupts their own flow of chakra
2. Victim gives themselves pain, such as stabbing themself in the leg.
3. Train themselves to break genjutsu, like Deidara did.
4. Avoidable by causing obstructed conditions.
Do you honestly think that Minato wouldn't know/do all of these or the majority?
Finally, in databooks, Jiraiya and Itachi are rated both at 35.5, which is a tie. Minato surpassed Jiraiya, so of course Minato would be the more skilled ninja. Like I said before, Itachi is my favorite character but Minato is just more skilled.
