Madara may counter ordinary genjutsu but he hasn't fought anyone of Itachi's caliber. He is reputed to control people by bypassing the HQ's Sensor Team. That's an extreme level of genjutsu skill.

He can disappear from Maddy's eyes (through his speed) to prevent being caught in illusions.

There are theories being made that Masked Obito isn't "obito". That, it is Madara. He was shocked because Kabuto stole his living body. Not because of power. An undeniable proof to substantiate this claim is, why did masked "obito" say "He was to use Rinne tensei on me" when he was having a conversation with Zetsu? Because he isn't obito.

obito doesn't know much regarding itachi. He did not understand how itachi sealed the amaterasu in his brother's eyes. He said "somehow" when having conversation about that meaning he was not sure.

Itachi was obviously lying when he said sharingan genjutsu can't be used on the same eyes. Koto was used on Itachi's MS, and itachi himself thought that Koto could be used EMS.
