Ok, apparently the new trend nowadays on NB is undermining every aspect of Sakura as a shinobi. I don't know from where this trend came from, but anyway. I am not here to undermine any character and fight the logic the manga has imposed, I am here to show why the manga stays true to its statement.

What is fair to say is that over the years, yes, Naruto has greatly improved and it's starting to get the hang of it, finally, but to say that he is better than Sakura at chakra control, I find it to be something flawed. At most, what you can say is that it's on par, but not better, definitely.
Why is that?! I will explain it from the scratch, so maybe some people will finally understand.

This is why, first, we will start by scratch and construct the argument/explanation as we go. More or less. Anyway, you get the idea.

When Kakashi begins the training, as he explains Team 7 about chakra, he gets to the control part. He has rather a simple explanation regarding chakra control

So what makes her superior? Well, as explained, when moving for a ninja it becomes more difficult to control chakra. Why is that so, what is the very first most important thing when it comes to controlling one's chakra? Well, that is, the focus and timing!
Back in the Tree walking training, Naruto asks Sakura for some tips on how to do it properly since she was the one who did it flawlessly in the very first training. Sakura answers him with a rather simple explanation:

Now, people have argued that because Naruto has mastered Sage Mode and he has handled the SA chakra, from there, we can say he is superior to Sakura in chakra control.
First of all, referring to Sage Mode argument. Besides the fact that one needs a great amount of chakra to be able to get Sage Mode, one of the requirements for such thing was as we all know, the balance.
What does this balance meant? That he needed to have equal ratios of each of the 3 components in order to be able to master the Sage Mode and as we all know, it took Naruto quite an amount of time before he was able to do so.
Shortly put, for Naruto to be able to master the Sage Mode quicker, he would've needed a perfect chakra control, a chakra control that Sakura possesses. He would've needed to bring out the proper amount of each of the 3 components and those 3 components to be the exact same amount in order to master Sage Mode quicker than he did.
Now, going to the SA transfer argument. As Kurama explains, Naruto was able to transform the chakra to meet each person's type when he transmitted it to them. Now, this has to do with chakra transformation, not chakra control. Props to him, nevertheless, that definitely used a considerable amount of chakra control, however, there was no proper amount determined so that we can say he properly controlled his chakra to meet the requirement, we didn't had a proper area in which he needed to focus his chakra into so that we can say once again, that he controlled his chakra up to the most perfection, also, we didn't had a timing.
All the establishments or requirements, depends how you want to say from which we can conclude one's chakra control were missing.
Also, by this argument, we forget that in 635, Sakura healed an entire Alliance from injuries. Not only she linked as well a considerable amount of chakra to Katsuyu, she also healed the severe wounds of the Alliance guys.
Medical Ninjutsu is a ninjutsu that deals with manipulation of one's own or anothers' body. As we all know, the body is made of cells, cells that contain a type of chakra, from which, each shinobi has a particular type of chakra. Now, in order to do the healing, the caster of the technique has to meet each person's type in order to heal them. As in, in order to get his body to its initial condition, the medical nin needs to meet the requirements of that person's body to get them back.
What Sakura's remote healing and Naruto's handed chakra in 616/617 have in common, is the fact that both sustain the shinobi, his body, so to speak.
Kakashi explains here to Shikaku that now he was able to use Kamui multiple times and allowed its scale to be bigger is because of the Kyuubi chakra he received from Naruto. But why is that? Because he no longer got tired, therefore, his body allowed him to use Kamui and not get fatigued. What Naruto did was facilitated the link between Kakashi and Kyuubi, same as Sakura facilitates the link between her and the victim via Katsuyu and transformed the chakra to meet Kakashi's so that he wouldn't get fatigued which allowed him to put more into his Kamuis, same as Sakura transforms her chakra to rejuvenate/heal the others. It's the same thing, only that well... one is more flashy than the other.
And of course, Sakura has her normal human chakra and Kyuubi has its Bijuu chakra. But both instances are the same.
The only difference is that, well, Bijuu chakra is well, stronger than Human chakra in the end.
Also, there are certain differences between Naruto and Sakura when it comes to chakra control. And that lies in the following.

So here it's where the differences between Naruto's chakra control and Sakura's chakra control lie. Yes, Naruto's chakra control greatly improved from how it was when we first met him, however, he doesn't top Sakura's chakra control.
