In theory itachi>sm naruto but here are sm narutos counters to itachis ablitys. Tsukiyomi is countered by ma/pa breaking naruto out of it. Amertarasu can be avoided if naruto keeps his distance from itachi. Susano can't be countered tho ma/pa can use frog song to put itachi under genjutsu...

I think the senju and uchiha get the majority of there of power from the juubi that would explain how the senju can show there physical chakra w/o being a jin and the uchihas having the most powerful genjutsu that can control bijuus.
