They didn't try to properly investigate but instead went on with a quarantine. It wasn't just a suspicion, Danzo actually believed it must be the Uchiha without any evidence at all.

Innocents? Based on what? I'm pretty sure the lifestyle of a ninja(bar naruto) involves killing. But that's aside from the matter. Killing off either clan gets the job done but unlike the asura, indra only pops up in uchiha. Asura for reasons unknown pop up in uzumaki's as well. Higher probability of failure(coupled with the fact that both clans have already spread far and wide across the world) uchiha's on the other hand. One location. The lives of one clan doesn't come close to the world's population. Even in their weakest state their mental instability is a problem.
