This thread is going to explain why Madara has one eye and also why Obito had to make sure every Uchiha was dead.
It seemed strange right? Madara had only one eye. So the question remains...Why?
The most common answer to this seems to be, "Well when he gave his eyes to Nagato, he took or found an Uchiha's eye and used that." And sure, this could be what happened, but there is a huge hole in this idea, literally (in his eye socket) and figuartively. Why only one?! It is such a weird concept to grasp. If we believe he stole an Uchiha's eyes then why did he only take one? And if we believe he found it, then again, why was there only one?

Izanagi. A jutsu that can only be used by some one possessing both Senju and Uchiha DNA, which we know Madara went at lengths to obtain. And is the only reason an actual Uchiha would have only one eye (except the circumstance with Obito and Kakashi).
So, that woud explain why Madara has only one eye. He used Izanagi. "But TYG why would Madara have used Izanagi." Well, its simple. He used it...

The dream world remember? Madara wants to create his own world in a genjutsu. And if my theory is correct that world is created by projecting Izangi on the moon or rather, using Izanagi to "create" and then dragging everyone in that world with genjutsu. Remember what Konan said..
Both the power of the Uchiha and the Senju, that is the Sage's power. Izanagi is that power and is what I believe the Sage (Senju and Uchiha) used as foundation to "create."
So it is using the Juubi's power to project one's eye on the moon. But in order to make sure it worked, he created a pseudo dream world using the Juubi's shell (Gedo Mazo) and that is what he showed to Obito. He did this to "test" his dream world before he would implament the real thing. The Moons Eye plan is a projection of Izanagi on the world, hence why he has only one eye.
And I know what you're saying, "Even if he did use Izanagi, his eye wouldn't fall out." Yes, but it would not be out of the realm of possibility to think he just discarded the eye after its use. Kind of like Obito did after his fight with Konan.
It just makes NO sense that he would have just harbored one eye. There had to be a second. One he used to test out his dream world.
And whys that you ask?
It is because of Izanami. The only thing that could counter the world created by Izanagi is by some one canceling it out with Izanami. This notion that "Obito was just trying to prove he was Madara, so he killed the clan," is completely absurd. He had already gotten Minato to believe he was Madara and NO ONE KNEW he helped Itachi besides Danzou. He pretty much told Kakashi, Yamato and everyone else at the Kage Summit that he was Madara and they all believed him...and NONE of them knew of his participation in the massacre. He had an agenda when he helped Itachi. And that agenda was to whipe out the only threat to his dream world...those who could use Izanami.
Disclaimer: I have seen many theories on Obito's motives of killing the Uchiha because they interfered with his plans. This was not my original idea. Kudos to whoever first wrote it, but it fit the premise of my thread nicely. The prospect of Izanami being a threat is something I haven't seen, but its possible it is already out there.

So, that brings me to my next point. Obito, and why he had to destroy the Uchiha. If we can accept the idea that the world they are creating is rooted in the creation of Izanagi, then no Uchiha could be alive when this world would come to be...
