There is a flaw in this theory and every theory that has the same idea. I have noticed that most of the fanbase really believe only what bad guys say in the manga, and don't care about what good guys say in general.
Neither Kakguya, nor Shinju are gods. They are simply not gods, and therefore they are neither god trees, do not have god eyes. The reason most people don't understand that is the usual partial reading. In order to see that there is actual god in the narutoverse, you need to listen to all the parties of the manga.
1. Kaguya, BZ, Madara and all their followers, and those who share the same idea as them are simply those who are opposing the normal course of event set by the real god. They are always posing as god, and actually, the Uchiha clan also did the same since BZ corrupt the stone tablet and made them believe that they are the most powerful being in the world. However, this is the usual deceptive scheme used by the devil to rule the world.
2. Hagoromo, Naruto, the toads and all their followers, and those who share the same idea as them are the people who are being used by the actual god of the narutoverse, the one who created everything including the shinju (mistakenly called god tree). They are the one who are concerned about true peace, true understanding, and the fact that each human should be contented with what he has, and learn to live with others.
Now, you can ask how I know there is an actual god in the narutoverse?
3. The toads and the prophecies are the evidence that there is an actual god in the narutoverse. I believe that every reader who ignore them because of his own appreciation of religion is missing the greatest part of the series. Basically, the only person who received prophecies before Jiraya and Naruto is Hagoromo. This tells us that Hagoromo was not the god, but a vessel used by the real god. The reason is that whoever is the source of the prophecy given by Gammaru is a being that is above Hagoromo and everyone else in the Narutoverse. He is also concerned by the safety of the world, and he knows the future without any limit.
T sum up, the eye of the Juubi is not the eye of god. Juubi is not god. They are all creation of the real god, and Kaguya is simply someone who rebelled against the order of the real god. If any eye should be compared to the eye of god, it would be the Rinnegan which Hagoromo had. This Rinnegan is connected to all the six realm in the Narutoverse. So far, Nagato has been the only human who has been able to make use of all six realm, and oddly, Kishi has not explained yet how Hagoromo unlocked that Rinnegan. In fact, I am starting to think that Hagoromo's Rinnegan as nothing to do with Kaguya or the Shinju.
