I was inspired by projecttsukinome's theory about the same subject.
So we do know that Danzo was the one who forced Itachi to make the massacre in exchange for Sasuke's life.
Apart from Itachi, there was another Uchiha who wanted to stop the massacre on his own way, Shisui.
So even though Shisui wanted to stop the coup d'etat as Danzo wanted, Danzo didn't want it in this way.
So he forcibly took his eye. He was the man of shadows and he probably had the means but that's not the point.
Why Danzo stopped Shisui's attempt to stop the coup d'etat since that was, what he wanted as well?
The reason is simple. Danzo had ulterior motives as I'm sure you all know because he didn't want only to kill the Uchiha but to also take their eyes to become strong.
So as we all know the massacre was actually the result of Itachi's and Obito's collaboration at the battlefield.
But how exactly did Obto appear at that point out of the blew? Obito was Danzo's cooperator. Ofc, you could ask why would Obito help Danzo or better why he didn't just do the whole thing alone?
Well again, Obito had ulterior motives and many indeed. I don't know who came in contact first with the other but the fact is that from ths collaboration both Danzo and Obito gained in their own way.
Obito got the eyes he wanted for replacements
and Danzo also got the rest of them
Now it has been said that Itach was the one who found Obito and asked his help for the annihilation but seriously do you think that if Obito didn't want to, would Itachi find him in the first place? After all, Obito came to the village, he was purposely attracting attention.
Now here comes the relationship between Obito and Danzo.
Aside from the obvious division of eyes which would benefit both of them, they had also other motives as well and Itachi was a part of them. Obito needed to incorporate in his future organization strong ninja and Itachi was a perfect candidate.
By leaving his brother to live, Obito would manage to gain his appreciation. Danzo on the other hand wanted to use him against Obito in the future since he knew too much, similarly to Kabuto's case and that's how Itachi became a spy.
Now aside from that, Obito wanted first of all to incorporate nagato to use him for the creation of Akatsuki. However, Yahiko didn't want to.
So Obito wanted to get rid of him. However, he had to find a scapegoat as only like that would Nagato see Obito as an ally.
So in exchange for Obito's participation in the massacre, Danzo joined powers with Hanzo in order to eliminate Yahiko.
And just like that nagato became the leader of Akatsuki.
So in conclusion Uchiha massacre was a pretext Danzo used to gain power and eliminate a possible threat and Obito's with Danzo's relationship was one of different interests which at some point they were similar and so they collaborated, each for their personnal reasons and once there was nothing more one could take from the other, their ties were severed. Therefore, Yahiko's death was also a trap which Obito planned with the ulterior motive of taking Nagato with him to proceed with his plan.
