SM can sense and locate chakra. Amaterasu's launch will keep the chakra sensing constant because of its presence. And the location of chakra also wouldn't change because it is still inside Sasuke's body, only its concentration will change, and that doesn't matter because SM can sense the shift in concentration of chakra within a person's body.

--with speed to nearly blitz killer bee and sasuke, added with sharingan precognition means that naruto is never dancing around susanoo. His attacks such as FRS get shat on by Amaterasu and coming up close to use rasengans means he gets swatted aside or bisected by susanoo. Then there's tsukuyomi which itachi can use directly at naruto making it GG. This gives us the conclusion that naruto has no way around susanoo

--all summons are one shottee by Amaterasu, using LoS blocking techniques isn't cutting it here for ma and pa since itachi can keep track of their prior location and still spawn his flames, the toads and naruto/his clones don't have the speed to move even an inch before the flames spawn and ignite them

--CQC isn't helping naruto that much either, not only is itachi superior to naruto in speed which allows him genjutsu feints and eye contact. but he can instantly create a susanoo hand that crushes naruto down on the ground
