I really dont want it to be Shisui, he was a very likable character.

Kishi needs to think outside the box a little and give us a legit and unexpected villain.

If he continues on with that and Shin does too, people will definitely get annoyed.

But, they'll still be more accepting than they were of Obito. Reasons:

a) It's his best friend and a brother figure. This is much closer than the relationship Obito had with Rin.

b) Itachi is one of the fan favourite characters both in and out of Japan. Rin was not. People are just going to be happy or indifferent to the character regardless of what happens. And if they're annoyed, it will be a for a little while and those people will likely get over it, too.

c) Everyone in this fandom is used to Itachi being the character Kishimoto keeps relevant to the plot well after his death. This isn't new.

Shisui was dead and Obito was supposed to be dead. If Kishi wants Itachi back, he's going to come back.

Well, Kishimoto already brought him back and it made his character even better. (Closure with little bro, see how his past went down that night, apologize for mistakes and wrong doings, help by stopping edo tensei/redemption, more connections with characters, etc).

If you mean a 3rd time... I don't know how that would go. I've seen some people on 2ch suggest that was what Kishimoto might be aiming for since with Obito's case- Rin made an appearance & Shisui being the villain could mean Itachi would once again get present screen time in the series. However, that's not needed.

Even so, I'm not worried. Kishimoto and his editors know how extensive Itachi's fandom is, I doubt they'd have the guts to troll him in a sincere manner. It looks more like they have fun encouraging fans and that the mention of him in this manga is more of a fan service if anything.

Rin wasn't as close to Obito as to be a sibling figure. She was his crush.

However, I see what you mean. Rin was his ray of light, the only person to avidly support him. But even so, Kakashi chose to support him in the end as well and Minato was always there. And Rin was quite oblivious to Obito's true feelings towards her. :/

It was also revealed quite some time after Obito's reveal as Tobi and his famous line "It's because you let Rin die", so it was harder for people to sympathize since we didn't know their bond from the start.

Hm, this somewhat saddens me.

I appreciated the friendship Itachi and Shisui had since it was realistic (not too goofy, forced, etc) even though it had very little screen time. Now, it will likely be ruined on Shisui's side.

Not to sound too cynical here, (on the contrary, this is optimistic)- but I'm really glad Kishimoto killed Itachi off when he did. He can be the only Uchiha with plot relevance to not be tarnished. He'll be safe until the end of these Naruto productions since Kishimoto plans on ending them after the movie.

I'm still not really convinced that it is Shisui. I think that's a huge stretch if anything. For one, as bad as a writer Kishimoto actually is, doing this would essentially ruin what he built up Shisui to be. It would destroy the dynamic him and Itachi shared, and it would invalidate what Hiruzen said about "certain Uchiha" when referring to Kagami, Shisui and Itachi. The "good ones" so to speak. I wouldn't put it past Kishimoto to do this, but it would be insanely contrived. Shisui had no eyes and not even Kabuto could find his body. Orochimaru is the only likely benefactor here and the only person left with access to that many Sharingan. But if Kabuto couldn't find his body and during the time of the actual manga, Orochimaru was busy with other things (all the way up until 699) it seems very contrived to believe that it's Shisui. I don't really have an actual theory for this, but based on the "mini-Shinju" that people are talking about, I'm more inclined to believe this has to do with some spawn of the Shinju. He didn't really expand that much on Kaguya and I still believe there was another motive for Kaguya to eat the fruit besides "stopping the wars". I read a theory on here a while ago about something or someone that made her do it, or made her want to do it. This could be it.

Yea because it's easier NOW to look back to this track record that led to this tobi reveal event, people can easily deduce it's shuishi from Obito example since there aren't many genuine known Uchiha left plus he's similar Obito. Again people are falling for the bait.
