The black rods are rinnegan jutsu. Naruto touched them , both in sage mode and in kcm. Kakashi touched them as well. You dont need rinnegan to touch them. I personally believe the power of your chakra in relation to the user of the rods determines whether they affect you or not. Naruto wasn't affected by Pain and Obito's rods cos he was more powerful. Madara's couldn't be touched because he was simply too powerful.
