Against Naruto, Shin's used MS and his goal was to capture Sarada. Shin failed to capture her. He failed to kill Chocho. He needed to use a S/T jutsu to escape against Naruto.

I think it was used more as a scare tactic the fact that he doesn't have to move to fight him while defending two helpless academy students. It was a show of power where as Sasuke seemed too shocked by the fact that he had the Sharingan to do much more than he did.

Sasuke considered him such a huge threat that he contacted Naruto and is willy to see Orochimaru to gain possible information about that Sharingan. Just think about that. A skilled ninja like Sasuke who can gain information using the sharingan and rinnegan would try to capture him. The reality is Sasuke couldn't stop him from leaving. Shin achieved his goal.
