The reason why we did not see Nagato in the genjutsu was because HE WAS NOT TARGETED. The 3 bodies were targeted, they were effected. Nagato shares vision, hearing, everything with all 6 of his bodies. He sees and hears what they see and hear. Do you understand?
Use the tiny bit of logic you have. IF NAGATO WAS NOT EFFECTED BY GENJUTSU, THEN THE 3 BODIES WOULD NOT BE INSIDE THE JUTSU IN FIRST PLACE. Jiraiya IMMOBILIZED the 3 bodies and stabbed them (THE STAB DESTROYED THE BODIES). If Nagato was in control then why did he attack AFTER the genjutsu was over? Why was Nagato unable to do anything during the genjutsu? He could have easily caught Jiraiya off guard. BECAUSE HE WAS NOT IN CONTROL. He was trapped in the genjutsu and when Jiraiya ended the jutsu, he attacked. GOOD ****ING GAME.
Your logic of seeing Nagato's real body in the genjutsu is laughable seeing as how the whole point of having 6 different bodies was taking hits from attacks which would be dangerous to the real body. The point of a genjutsu is to paralyze the foe, not kill them. Jiraiya did not see Nagato in there because he was not targeted directly. He did however paralyze the bodies that were targeted, meaning Nagato was paralyzed, hence proving me right that Nagato was indeed effected by the genjutsu. Do you know why Pain uses 6 bodies? 1. Division of power 2. To destroy his opponents from a safe distance.
Btw, the bodies were DESTROYED BY JIRAIYA in the REAL WORLD by physical objects. The genjutsu DID NOT DESTROY THE BODIES I feel I have to use caps and bold the text for you to read it.
