Itachi made it clear than visual genjutsu doesn't work on someone with the same eyes. Nagato is two levels above ms sasuke's eyes. His weak sauce genjutsu isn't doing jack squat.

Genjutsu can be broken through disrupting the specific chakra flow needed to maintain it. Shinra Tensei is releasing chakra to create a shockwave, so by forcing chakra out to perform Shinra Tensei, the chakra flow would be broken.

Nagato neggs, rinnegan already was shown the next evolve from sharingan, even Lord itachis susanno had difficulty with chibaku tensei (not saying he wouldn't of won but if he had even the slightest difficulty, then the sauce was negged)

But the shinra tensei thing... I don't know about that. By that logic, rotation would do the same, as would activating the inner gates...

Even something like releasing hachibis tentacles (literally formed using its chakra) would do that since it is releasing chakra from several points of the body all at once, but be was not freed from the genjutsu until he was alerted by hachibi.
