CT wouldn't work since Sasuke has Susanoo. Naruto was able to defeat Six Paths of Pain and could've killed Nagato if not for Jiraiya's teachings. Naruto, who had SM, admitted he could not defeat Sasuke at that level (MS).

Chibaku Tensei is easily bigger than Sasuke's MS Susano'o. Sasuke will be trapped inside of the CT until his chakra runs low and he can't maintain Susano'o any longer. Nagato summons a rhino, rhino charges. As Sasuke deals with that, Nagato throws up CT and the match is over.

Naruto said he couldn't beat Sasuke by just being stronger because he could sense Indra's chakra inside of him, but didn't know what it was exactly.

It took a Bijuu Dama, Yasaka no Magatama, and a Rasenshuriken to destroy the CT core. The CT core can withstand the millions of tons of weight that weighs down on it once CT is complete. Amaterasu burns extremely slowly. Even after being on Karin for a few minutes, it only burned through her cloak and left burns on her back, not even bypassing the skin. Killer Bee's doppleganger only had burn marks on his body, he wasn't burnt through. Amaterasu is too inefficient to properly burn through the tremendously durable core in time to save Sasuke from the pull.

There was a pause when he repelled it because Kabuto waited so long to do it. Nagato, in control of himself, would have repelled it immediately, being that he could sense chakra and prepare for it.
