Well if we were the bystanders obviously the Marines/government are the good guys. But since the manga/anime is focused on pirates then we as readers see them as the good guys.

the Marines go after the good pirates and make deals with the bad pirates..... and try to get in the head of some of the pirates and get them to hurt the leaders. the World Government sucks they use people and once theyre of no use kill them off.
