I'm iffy about this theory, however I certainly do like it. I definitely prefer it to the Shiki Fuujin theory (that one makes her totally irrelevant)
I really hope that Kaguya or the Juubi become the real final villain.
Only problem I have is he already admitted the Juubi was the God Tree's incarnation, and it struggled to get the Chakra that was stolen from it.

Both of which imply it is an entity separate from Kaguya.
The Juubi could have incarnated into Kaguya after she consumed the fruit. The gedo mazou is the shell of the Juubi and possesses a human-like form which would support my theory that Kaguya was eventually morphed into it.
We see Obito struggling for control over his body when he became jinchuriki, and Kaguya could have been overwhelmed.
Think about it, Hagoromo stated that when all chakra becomes one, a fruit is born. All of the God Tree's chakra is stored in the fruit and Kaguya ate that fruit, gaining all of Shinji's chakra.
Shinji can't survive without chakra, which evidently means that it can't create that Juubi(something powerful enough to destroy continents) after Kaguya consumed all of its chakra.
It's also a big coincidence that Kaguya possesses the complete sharingan on her forehead just like the Juubi and Hagoromo stated that she used it's genjutsu and enslaved people with Shinji's roots.
How could she do that if she wasn't the juubi/shinji reborn?
