Since they're the 2 main villains, both are awesome and insanely powerful, I though I'd compare the 2. Their arsenal is enormous, so I'll go with the main jutsu. If you don't want the huge details and just want my explanation on why who wins, skip to below.
Madara:
He has great fire annihilation which is so big and powerful, it took multiple water walls to stop it!O_O
there's also dragon flame, which was shown to be strong enough to break through stone walls.
His fan absorbs chakra and redirects it at his enemies (have no idea if it works on nature transformation or not)
He also has been known to use his fan to use wind style. (read it in narutowiki)
It also can make barriers.
He can use wood style deep forest emergence, dragon, and that flower with the knock out pollen.
He has the rinnegan but only demonstrated preta path (if he had deva path, he would have used it against Lee). He can combine it with susanoo to summon meteors.
We all know what perfect susanoo is capable of. Anti matter sword that can slice through mountains that it didn't touch (but miraculously, the kage were for the most part, unharmed). As for durability, when attached to Kurama, it tanked a small TBB (but it probably was weakened since the longer the range, the less the power).
Obito:
Has fireball jutsu and the kamui fire that is equal in size (and probably power) to great fire annihilation.
He might not be quite as skilled in wood style as Hashiram or Madara, but there's no denying his skill. He has wood spikes and can throw them into enemies and have them grow more spikes once inside. His has regen. He can also use wood style to a larger scale.
He can make barriers that the 8 tails failed to penetrate with physical strength.
His kamui allows himself to slip through attacks fro 5 minutes and can teleport very quickly.
As we all know, Obito can absorb and bind people with kamui and can fire giant ninja tools out of his dimension.
Obito also has the rinnegan. It's same to assume that he can use all 6 paths, but not simultaneously with kamui. Kakashi theorized that Obito was purposely not using the 6 paths and Obito confirmed this. Kabuto was also hesitant to defy him because he had the rinnegan.
And last but not least, he has control over gedo statue and 6 edo jinchuriki.
Over all, I think Obito would win. The edo jinchuriki give Obito striking power comparable to Madara's. Madara has plenty of powerful attacks, but kamui makes 90% of them useless. Objects can move freely in susanoo once inside of it's shell, so that makes it easy for Obito to counter PS. Obito broke Kushina's seal really quickly, so he has to be good at sealing.
The only real threat is Madara's genjutsu (but Obito is skilled in it as well) and the flower. However, Obito can easily counter it by using fire style to incinerate what makes the pollen, use wood style to uproot it, or use the edo jinchuriki to decimate it with TBB. I think Obito is the strongest ninja since the SO6P.
