You can't look at it in such a black and white fashion. You also have to take into account that Naruto was using chakra taxing attacks (including the most taxing one in the manga) while Obito was not. Then there's also chakra control which can make the amount of chakra used in a tech fluctuate.

As an example, Hebi Sasuke has more chakra than Itachi yet he ran out before Itachi did.​

Stamina is the source of chakra so if stamina is low then his chakra level is obviously low.

stamina is either spirtual energy or physical enery, it's when you mix it together that you get chakra.

Lee uses all physical energy to enter the gates, his chakra is not used for Gates at all.
