My theory involves there being several 'sacred trees' like the shinju among the universe, in which Kaguya has gone in search of for more power. I think its possible either Kaguya herself could be an incarnation of one of these 'sacred trees,' or she was the first to come across its power. I know it sounds far-fetched, so here is my explanation:
1. Kaguya knew before she came to the narutoverse, that there was a 'shinju tree' here.
2. Kaguya has a Byakugan
3. Both Obito/Madara received horns after becoming the Juubi jinchuriki
4. Hagoromo and his sibling were able to defeat the Juubi together
5. Current theme in Naruto = Power corrupts/drives people mad
6. Repetitive theme in Naruto = Power divided & cooperating is better than an individual with all the power
THE FOLLOWING IS NOT NECESSARY TO READ:
A. Kaguya possibly being the incarnation of another sacred tree
B. I think the powers received by Kaguya after ingesting the fruit of a 'sacred tree' is powerful beyond belief!
1. Kaguya knew before she came to the narutoverse, that there was a 'shinju tree' here.
Hagoromo: "she had come to pluck the fruit of the sacred tree"
*Since the Juubi has the 9-tomoe rinnegan, we know that Kaguya received this power (her 3rd eye) from ingesting the fruit of the shinju [i.e there is no byakugan on the Juubi!]
*Humans, before receiving chakra, were normal/ordinary (like we are), so it makes little sense that Kaguya's own power is the Byakugan. She must have obtained this power somehow.
*I think its likely she received the byakugan through consuming the fruit of another 'sacred tree,' which resided in her far-away homeland
*I think the two oval-shapes over Kaguya's eyes are also another 'power' - I will explain in #3 below

*This is why Hagoromo split the power of the Juubi into 9, and said "I believed that bonds of "cooperation" were where true power lay."
*Theory: The universe [not just narutoverse] is being controlled by the combined/cooperating power of all the 'sacred trees' that are in my theory
*Because this power is divided among the many trees, it is stable
*Kaguya is trying to gain the power of all the 'sacred trees' into one vessel [her own body] in order to control the strongest power there is, and control the universe - this is why the 'sacred tree(s)' fight back against her - to preserve the stability (namely the Juubi)
*Remembering the explanation given by Hashirama (I think), about how Chakra was originally intended to connect everyone, it would also make sense that the shinju's chakra is connected to something (namely other trees that wield similar vessels for connection (ie chakra).... like a vast series of connections to something of a higher power)
*Think of this as similar to collecting the powers of the 9 bijuu to gain the power of the juubi

Clearly, Kishimoto is using the Moon Princess, Kaguya, in Naruto.

The old man revealed himself to be Śakra and, touched by the rabbit's virtue, drew the likeness of the rabbit on the Moon for all to see. It is said the lunar image is still draped in the smoke that rose when the rabbit cast itself into the fire.
A version of this story can be found in the Japanese anthology Konjaku Monogatarishū, where the rabbit's companions are a fox and a monkey."

Just as the sharingan was diluted over time, I also think chakra could be the same. This would indicate that the chakra Kaguya received from ingesting the fruit of the shinju (as well as possibly other sacred trees) was so powerful that it drove her even more corrupt/mad for power than we see in Madara
