No, it's because 1. Itachi doesn't want to bring trouble for just naruto 2. He doesn't want to kill the strongest shinobi in konoha, cause that would render then powerless. Itachi could easily beat jiraiya, but he's too smart for that. he knows it wont get him anywhere and would just start trouble for nothing.

If Jiriaya had any knowledge of Pain's abilities; he would have won, as per what Nagato himself said.
Jiraiya's SM is superior to Naruto's; keep in mind that SM Naruto fought on par with Pain and beat the 3rd Raikage.

Also Itachi's genjutsu's are useless because of Ma and Pa. His speed and strength are superior and his intellect is equal to Itachi's.
All that plus his Toad summons, Rasengan, and battle experience put him just one step above Itachi IMO.

His speed and strength boosts were in no way better than Naruto's.

Jiraiya's SM was superior because he could stay in Sage Mode indefinitely whereas Naruto has a 5 minute Time Limit.
Jiraiya is also able to fuse with Ma and Pa meaning that he can continue fighting while one of them gather nature energy, the fusion also makes Jiraiya Immune to Genjutsu.

This is why his SM is superior.
