Danzo purposely stopped shi sui from using ka on the uchiha because he wanted them eradicated because he knew shi sui ka plan would stop the coup from every happening. Manga fact
The Uchiha were the most revered clan in Konoha after the Senju dispersed. To this day, they're viewed as illustrious, elite, and noble. People only suspected them after the Kyuubi attack, years after Tobirama died. They didn't like the fact that cops, people responsible for protecting the peace, were not there when the village was in danger and they were needed most. The Uchiha also did not help their own case either, considering Orochimaru said one of the main problems with Tobirama placing them in that position is that it caused them to be corrupt and abuse their power, while wishing for even more.
No, they weren't persecuted. There was no ill-treatment going on. In the raw translation, Hashirama states "Tobirama! I told you not to persecute the Uchiha as Hokage!" Hashirama said this after Orochimaru blamed the coup on Tobirama's political methods. However, Tobirama answered and said that all he did was place them in the Police Force to ease both sides. Then, Hashirama let it go. Hashirama said that because he didn't know the system Tobirama put into place as Hokage and he knew Tobirama was suspicious of the clan (since Tobirama was made Hokage after Hashirama's death). Tobirama didn't oppress them. Just kept an eye on them. That's the most that went on, according to the databook. The feeling was mutual as well. The Uchiha were suspicious of him. But there was no direct, physical offenses toward either side.
Danzo is a tyrant. He wanted the threat to be eliminated- that threat being the Uchiha. However, he has nothing to do with Tobirama or this thread really. Danzo did take on Tobirama's political ideologies, yes. However, he took it to the extreme. I'm sure even Tobirama himself would disapprove. And to be fair there, the Uchiha didn't go to talk to Hiruzen and tell him how they felt so that there could be a peaceful solution. They went right to having a coup, disrupting the peace through the resulting conflict, and executing Hiruzen and the elders if things could go their way. Uchiha dictatorship isn't plausible in Konoha, the citizens would probably rebel against the Uchiha even if they succeeded (which they would not, every man, woman, and child Uchiha would all be annihilated anyway as soon as the coup would initiate, they're traitors) and such a system would not last.
Also, the sharingan arm is never confirmed to be from the massacre. In fact, it's implied to not have been. Danzo's arm had been wrapped up years before and Orochimaru was mentioned to have connections with him and helped him. Orochimaru left Konoha some years before the massacre went down.
And, Danzo took the eye, however he does have a slight point. What happens if a Hyuuga looks at the Uchiha and notices their chakra is disturbed? And then, breaks the genjutsu? The plan fails and Shisui wasted his once-a-decade one-shot only for the coup to still happen. He had somewhat of a right to be suspicious of Shisui. KA would work then, but not forever.
