As long as I can remember the question has always been asked, what decides what MS abilities you get? There never seemed to be any rhythm or reason to it. Below I will go in detail on this and shed light on some truth.

Understanding Itachi & Sasuke's MS
Introduction
This stems from the idea that Tobirama has seen
Some people want to say that Kagetsuchi is merely "Fire Control" and thus is a non-conclusive term. But in context if he was simply speaking in terms of fire he would have said "I have never seen a Katon like that" and not to mention he didnt even acknowledge the fact that it was black like Minato did, and not to mention that he calls it by the same name Sasuke does.
Here Sasuke calls it by name (Enton Kagutsuchi):

General Consensus
Now the general consensus so far is that you are granted MS abilities based on your close family member, this is based on the fact that so far everyone who is in a different close family have had different MS techniques, while those in similar families have had similar MS Abilities:
1) Itachi and Sasuke : Amaterasu and Tsukuyomi
2) Obito : Close Kamui - Distant Kamui
3) Shishui: Ultimate Genjutsu - Ultimate Genjutsu
And so the family argument seemed to make sense. But then something happened [

]. The question of it coming from a particular branch in the family was weird. If all the techiques came from the Elder Brother, the originator of the Sharingan, then at what points did new MS abilities start popping up? It just seemed weird. But then I started thinking?What Did He Say?

Here are a few key qoutes that you should take from the above scans:

Note that Itachi was not faking these emotions, this was before he was ordered to kill the Clan, and note then when he noticed sasuke was watching he immediately stopped acting the way he was. In a sense you could say that rather than him acting that way to further convince sasuke that he was a bad guy, he was actually holding back to not reveal his disdain of his clan to sasuke.
Now when we Analyse what could be the cause of their MS abilities we find that although they lived mostly different life's their despair stemmed from the same place.
Itachi:
1) He held a grudge towards his Family/Clan who thought only of themselves and how to improve their situation and hated them for perusing this Coup De Tat on Konoha.
2) With his Clan/Family now dead he became alone, more so than any other Uchiha had been.
Sasuke:
1) He held a grudge towards Itachi, and later on Konoha, who through their own selfish actions took away what was close to him.
2) After the destruction of his clan he was left alone to find for himself.
MS Ability:
1) This one is based on revenge and the need to satisfy a grugde you hold against someone, a deep sense of hatred and resent one. The Fires of Amaterasu can be thought of as a reflect of the burning fire within ones own black heart.
2) All alone in the world one perceives the world to be different, colder, darker, riddled with pain. Tsukuyomi allows one to bring others into this world. But this is also added with a different need, the need to understand why something was done. For Itachi it was why he village would not bow to reason, for Sasuke it was why his village needed to be destroyed. And Genjutsu is the best tool for interrogation. Thus we see that the Tsukuyomi is a mixture of both these needs.
And perhaps it is because both of these needs, founded in depair, were so mutually strong that they were both expressed, In Itachi's case his loneliness overpowered his need for revenge/grudge and thus we see his Tsukuyomi is stronger than his Amaterasu, while in Sasuke's case his need for revenge drastically overpowered his loneliness, which had been lessened to a degree with Naruto and Sakura being there for him, and thus we see his Amaterasu being stronger than Itachi's.
In Shishui's case both eyes had the same ability, in Obito's case both eyes had the same ability (generally speaking), while in Itachi and Sasukes case both eyes are completely different, representing the 2 things plaguing their hearts. The need for revenge, and the need to understand.
Now the reason it is important is that have a burning desire for revenge is pretty common, I meant more common than most. Which would translate to Amaterasu being farely common within Uchiha. Well I mean as common as the MS is... which isnt that common

Conclusion
I believe that rather than the Sharingan's MS abilities coming from family, they come from the desires of said Uchiha in the time of their despair. And based like Tobirama says "It aligns itself" with the Uchiha and grants them power.
Keep in mind that the MS doesnt have to be awakened at that time, the abilities merely reflect the desires of the Uchiha during a moment of true despair in their lives.
