Kawaki was given his seal by Jigen. This was shown in one of the more recent chapters of the manga. We don't know how Jigen got his though.

Before Kawaki's debut in the manga (current time period, not chapter 1's flash forward) there were theories about Denki, Iwabe, Shinki and some random guy being Kawaki.
