No. Kakashi, Gai, and Bee would not be working their butts off trying to save Naruto if he was a clone. And the real Naruto was with Bee, which he is right now in the manga.

It was when they sent Naruto out to handle the white zetsus since he could tell who was who. It's been quite a while since we saw his clones pointing out the zetsus.
