Yeah, even in the manga she's visibly hurt by their betrayal and even hesitates and cries when she sees Hagoromo and Hamura in Naruto and Sasuke. She definitely wouldn't have gone out of her way to hurt them for any reason because she genuinely loved them. In the anime she forbids them from going near the God Tree because she knows that finding out about the Zetsu ritual would alter their opinion of her and force her into a situation where she would need to take aggressive action

Kaguya's kind of a misunderstood character imo and she isn't the one dimensional crazy bitch some seem to think she is, at least going by the anime's portrayal and glimpses of humanity we saw from her in the manga
