You're talking about Edo Nagato (his most powerful form) who has massive reserves of powerful chakra and healing capabilities that put Tsunade's to shame. They won't be able to kill him with all his power and durability (which stems from the Uzumaki clan) so their only hope is to seal him.

Mid hit Nagato absorbed all the chakra turning Bee's attack into a base lariat and it was fast enough to the point where his v2 Lariat couldnt be fully applied.

If people with lower durability than Nagato can avoid immediate death with their entire torso penetrated, Nagato survives and uses the chakra to heal himself. Pretty sure the chakra from Ay's armor isn't enough to heal an injury like that though. It took a whole v2 cloak to heal a smilar injury for Kisame.
Only other option I see is the king of hell healing thing.

Focused punch from Ay would only let him punch a hole Nagato easier. It doesn't mean it'll kill Nagato instantly. The damage Nagato will take equals to Ay's fist size.
Gai's fist gonna go through their bodies if the punch connects physically. If it's just the shockwaves produced, they get splattered across the field.
Sure, the guy said to have bijuu level chakra will have small quantity of chakra in something he draws everything in his arsenal from.

Dude. Come on. You cannot be serious right now. If he hits Nagato whatever area he hits is turned to mush and then the rest of his body is broken and mangled when he hits the ground. Death doesn't need to be literally instantaneous to kill him before he can heal himself, which has already been proven to be impossible.

) it would be a different story. Even with Samehada in front, Kisame still got badly mutilated and then the absorbed chakra was used to heal him later. Nagato had all the time to absorb the chakra considering how long B held onto Nagato. Even with the speed of Samehada's absorption, he couldn't completely absorb and heal Kisame who was holding onto it at that point. Ay/Onoki would put a hole in Nagato..It doesn't have to be Lariat but it would be so fast that he himself won't even realize

He healed his legs he just didn't know how to walk.
Kisame survived a similar hit and healed, and he doesn't have the addition of the added durability from Asura and the healing from Naraka.
