There was once a time when no one had chakra.
Kaguya ate the Juubi fruit, and got chakra.
Her sons were born with chakra.
The chakra spread.
Eventually, it became that every living thing had chakra.

I now know why people are getting confused! (At least, why I am haha!) We don't know when exactly Kaguya cast the IT. It could have been before the chakra was even spread around to everybody by Hagoromo, or after... We don't know and that's one of the reasons why we can't really answer the question properly. Some people are saying everyone already had chakra but didn't know how to use it and others are saying they never had chakra until afterwards when it was spread around. It's one of the things we never found out about Kaguya along with why she stopped the IT in the first place or why she needed the zetsus.

To answer your question we have to know that first... Hope that helps or if it even makes sense lol!

Hagoromo seemed to be an adult at the time, and it was near when they sealed her away, so it's most likely after chakra had spread to many people. We already know Genjutsu works by disrupting chakra flow, so it has to be the second option
