To begin, I would really appreciate if the mode could let this thread live till the end of the manga. This is because I will be adding new evidences as the manga progresses.
This being said, I would like to use this thread to rebut a recurrent misunderstanding in most fanbases and even famous reviews. The following is a statement of what I referred to has the most irritating misunderstanding and deliberate ignorance of Naruto's own power:
I. Simple logical reasoning that disproves the above belief
By using simple logic, it is easy to prove that the above belief is not true. If Naruto is using the combine chakra of the nine bijus, then Naruto should not have Kyuubi eye dominate the pattern of his eye. This should hold because the eyes of Naruto takes the pattern of Kyuubi's eyes if and only if Naruto is using Kyuubi's chakra alone, and in a large quantity. If Naruto is using the chakra of all 9 bijus, then Naruto should have either a new eye, or have his normal eye since Juubi chakra did not affect the eyes of Madara and Obito.
Therefore, the two parts of the above belief are contradictory. Also, notice that both Madara and Obito had Kyuubi chakra mixed with the other bijus'.
II. Manga facts that disprove the above belief
There have been many facts in the manga that prove that (1) Naruto's new cloak is not the results of using the chakra of the nine bijus, and (2) that Naruto is not in Kyuubi mode.
As you can see above, Naruto took some chakra from Son Goku. If Naruto were already using the chakra of the nine Bijus, he would not need to ask them chakra individually. This is because he would have already received chakra from them, that he would use any time he would like just as he was doing in KM/BM/BSM.
This is the same reasoning as in II.1. Again, if Naruto had already the cahkra of all these bijus, he wouldn't need them to give chakra again.
Here, Naruto's talk with Kurama indicates that he is also taking Kurama's chakra. This proves that Naruto did not have Kurama's chakra before this action. Otherwise, he wouldn't need to ask him. Also, it proves that Naruto is not in Kurama mode because it would be contradictory to be in Kyuubi mode and ask chakra from Kyuubi. This facts, then, proves that not only Naruto is not using any combined Biju chakra, but he is not in Kyuubi mode. Thus, Naruto's eyes have nothing to do with Kyuubi chakra.
The following page of chapter 519 further support this evidence. Even in KM where Naruto was not cooperating with Kurama, he could make Biju bomb by himself using the chakra he took from Kyuubi.
III. Source of Naruto's new cloak and cross-like eyes
After listing all the above, you would ask me to tell the source of Naruto's new cloak and BSM-like eyes. Well, it is easy to understand if you pay attention to all the facts.
The main reason most people think Naruto is using the combined chakra of the 9 bijus is the 9 black balls and the markings on the back of his coat that are exactly what Madara and Obito got when they absorbed Juubi. However, this is a misunderstanding and misinterpretation of these elements. To prove that, let look at the following:
Madara said: So one has the Senjutsu of the six paths, and the other has awaken the Rinnegan. "too bad, because I have both power".
The question is how does Madara has the Senjutsu of the six paths? Well, because of Juubi chakra. Basically, Juubi chakra is the reason Madara as coat, black balls and all the marking. Juubi chakra is the same as natural energy. Thus, the right way to see those Rikudo coat and Senjutsu that Madara has and Obito had is to see Juubi chakra as natural energy.
Only Naruto could sense it because he was the only sage around
Once this is understood, we all know that Naruto has become a perfect sage after being closed to death. He can tap into any amount of natural energy and still remain himself. He is pretty much one with nature, and his mode is actually superior to Madara and Obito's because his natural energy is not inside him. Rather, he is using all the natural energy available around him, which make his sensing become much powerful.
There have been a debate on Ashura's avatar, and everyone should know about it. So, I will not tire myself to bring it here. Also, notice that Naruto was born with some animal-like traits on his face. This two facts lead me to think that both Ashura and Naruto were born with a Biju-like chakra inside them, or even some kind of Bijus within them.
Basically, I would say that Ashura got the Juubi body under a certain from, and Indra was born with the Juubi eye power. This fact is consistent with the manga facts: (1) Hashirama body has same properties and behavior as Shinju tree, and (2) Madara's eye (Sharingan in its most powerful jutsu) has same property and behavior as Shinju tree eye (in the flower).
Thus, I think Naruto's eye are not due to Kyuubi anymore. The KM/BM like traits on his coat and suit are not Kyuubi mode anymore because he is obviously not in Kyuubi mode.

This prove that while Juubi chakra is responsible for the cloak, that chakra is nothing, but natural energy. Furthermore, knowing that Naruto's natural energy is from the perfect toad senjutsu, the chakra he can create from it has the same effect has Juubi's chakra, but it is not Juubi chakra in the sense of combining the chakra from the nine bijus.
III.2. Naruto's and Ashura's power: Source of the cross-like eyes

The chakra Naruto was born with, which is highlighted by the markings on his face, and Ashura's power are now activated. This gives Naruto an animal like eye. It is the most powerful manifestation of Ashura's power because Naruto's vessel is suitable for it, and also because Naruto was probably born while Kyuubi was inside his mother.
