Pein's True Identity: A Theory
Hi guys! I'm just new here in the forums page. I actually decided to give my thoughts particularly with this chapter. I've read the whole Shippuuden episodes and some of the predictions in this thread.
First of all, I'm personally convinced that the code was really meant to reveal Pein's true identity. According to the manga, Jiraiya told that the real one isn't there (

). I think he is referring to Pein's presence during Jiraiya's battle in Amegakure. What he really meant is that Nagato (the real bearer of Rinnegan) is not physically present in the battlefield but is "controlling" the six bodies from afar. Let me give you some of my observations.
Previously it was revealed that one of the Rinnegan's ability was like sittin' in a security booth from three different cameras and seeing all views from it (from Jiraiya's battle with three Peins:

). I can say that Nagato was the one "sitting" in the security booth and is seeing the three views of the battle. Let us also consider that the three bodies can attack in perfect coordination, much like Nagato is controlling the three bodies by himself (no one can attack with a PERFECT timing with other persons).
I am not saying that Pein is using a mind-control jutsu over his bodies. I only see this much LIKE a puppet technique plus a kage bunshin. The bodies somehow serve like a vessel, all acting at once, of Nagato's mind/spirit. This concept of Pein's ability, which I think Masashi Kishimoto has again adopted from a different source, presumably comes from the Christian doctrine of Trinity (

This doctrine explains that one God exists in three persons, and one substance or mindset (in case of Pein's identity, he has one mind in six persons). The abilities of each of Pein's persona is different, ranging from summoning techniques to absorbing chakra, but has only one common feature, the Rinnegan. This common feature is the "one substance" of the six persons that can be paralleled with the Trinitarian doctrine. Furthermore, the confession of the Amegakure ninja interrogated by Jiraiya (

) convinced me that Pein's identity was patterned by Masashi Kishimoto to the Trinitarian doctrine.
To sum it all up, my theory is that Nagato was fighting from afar. He controls the bodies with his Rinnegan. I can say that each of Pein's body has Nagato's mind in them, that is, each one is Nagato himself.
