Simply because his ocular prowess is more geared towards Susano'o than Tsukuyomi.

He has Tsukuyomi, but he is not as proficient with the tech like Itachi is just like Itachi isn't as proficient with Amaterasu like Sasuke is.
I believe that each MS user has a different speciality with their ocular justus.
Sasuke with Amaterasu
Itachi with Tsukuyomi
Madara with Susano'o
Shisui with KA
Obito and Kakashi with Kamui

1. There is no need for Sasuke to activate MS to cast a normal Gen
2.Sasuke got pain in his eyes after usng Gen on Bee , a normal gen never cause pain in Eye

If u Observe clearly Sasuke gained access to Susanoo after usng Get & Ama on Bee ,By this we can conclude that kishi foreshadowed that ....

I answered it with the first sentence....

He is more geared to use Amaterasu than Tsukuyomi so he has the ability to extinguish the flames with his other eye. I never said he used it against Kabuto with Itachi. I said he used it against Bee.

He clearly isn't as skilled with the tech like Itachi is, hence why he doesn't use it as often.

It was mostly as a joke.

Madara doesn't have Amaterasu. This is definite, or Hashirama would have died in their fight within moments. I'm not too sure about Tsukuyomi, but i can guess that his 2 other EMS doujoutsu will be OP'd.

I believe Sasuke has Tsukuyomi, but not on the level of Itachi, that's why it wasn't as effective.
