Let's see (sigh, this thread is repeated from time to time):
Ninjutsu: Kakashi takes it. Three chakra natures as opposed to Itachi's two, a much larger arsenal of techniques available. What's more, Kakashi is famous for his bunshin feints and he literally tricked everyone he battled against with it. Some of his opponents were even tricked multiple times (like Itachi

1:0 for Kakashi.
Taijutsu: Roughly equal, I'd say. Itachi managed to keep up with Naruto in taijutsu, but Kakashi easily overpowered Obito with it, who effortlessly countered Guy's and Naruto's taijutsu.
2:1 for Kakashi.
Genjutsu: Itachi, of course. However, the difference between Kakashi's and Itachi's genjutsu level is much smaller than the difference between their ninjutsu level. Kakashi was, after all, capable of nullifying all of Obito's genjutsu with his own.
2:2 .
Intellect: Itachi is very intelligent. While much of his intellect is shown in battle situations, he's actually mainly a philosopher. Kakashi, on the other hand, is a strategist. He was said to be UNPARALLELED in analytical skills. This is not all hype and no feats, though, because Kakashi outsmarted Itachi, which proves the manga statements about Kakashi's intellect.
3:2 for Kakashi.
Speed: That's a difficult one. We know Itachi's hand seals were faster than Kakashi's in Part 1, but we don't know how they would compare now. We also have no true comparison of their body speed. Considering their taijutsu was shown to be equal in their short fight on the beginning of Part 2, however, they are probably as fast as each other.
4:3 for Kakashi.
Stamina: This goes obviously to Kakashi. There's not even a point in trying to state otherwise. On one chakra reserve Kakashi can use Kamui 6 times after already having his chakra HALVED by having created a kage bunshin. Apart from these Kamuis he also used many other jutsu (multiple raikiri, mud wall and probably even more techniques off-panel during his rampage). Itachi's stamina is poor. He was already trembling after using Tsukyomi ONCE on Kakashi, after using MS twice in a short period of time he already claimed he was foolish to do so. Against Sasuke he used one Tsukyomi, two Amaterasu and several other techniques. That was enough to make him totally exhausted the second he pulled out Susanoo. That's 4 MS techniques + multiple others on his chakra reserve which compares badly to Kakashi's 12 Kamuis + multiple other techniques.
5:3 for Kakashi.
Mangekyo: We all know Itachi has more MS techniques. But would they really help him much? His transparent Susanoo provides no defence against Kamui which can target anything Kakashi can see. Neither does Yata Mirror, for the same reason. What's more, even if Yata is resistant to any type of attack, Kamui is technically not an attack but teleportation, and therefore even Yata would be sucked into the other dimension if Kakashi wanted. Amaterasu requires seeing the opponent, same goes for Tsukyomi (although Tsukyomi additionally needs an opponent to look at you, which makes it more difficult to use). In other words, chances of Itachi hitting Kakashi with Amaterasu or Tsukyomi is the same as the chances of Kakashi hitting Itachi with Kamui. And so, the only thing remaining is Totsuka. Yup, this would definitely be troublesome for Kakashi and this is what decides on Itachi winning this round.
5:4 for Kakashi.
With that said, we should remember what Kakashi is famous for - bunshin feints. He already tricked Itachi twice with them - no reason not to believe he wouldn't manage to do it again. The feints are very useful - they provide defense against ANY attack. In other words if Itachi uses Amaterasu, Totsuka or Tsukyomi, he risks wasting his precious chakra on a clone. Add to that the fact that Kakashi can spam Kamui and it is pretty unprobable for Itachi to be able to defeat Kakashi.
