Actually it was stated in the manga that that jutsu can only be used on people who died recently (Nagato said "i'm still in time to save those who i killed when i came to Konoha" or sth like that, too lazy to look it up)
He couldn't ress Yahiko cause he didn't know that jutsu at that time and when he did, it was too late.

I think he wasn't experienced with his Rinnegan at that time , or he wouldn't have let Gedo Mazo do this to his body.

This is really a mystery to me , why haven't Nagato revived Jiraiya also ?
