An interesting thing I just thought of is that SS seems very concerned over the dangers of a rebellion. They seem like they have reason to believe in a rebellion being possible and that the people might have a reason to rebel. This may be a bit long sorry, but bear with me.
Point 1 External rebellion
Point 1 TL;DR SS keeps people from resigning so that you must always be under the watch of SS. No planning within Rukongai. It also prevent speople from leaving their duties to join a rebellion because each memebr that leaves wil be hunted down and there will be no leader for a rebellion. This rule prevents the possibility of any large scale uprising.
Point 2 Internal rebellion
Point 3:Zaraki
These points lead me to a question. Why does SS fear rebellion so much? Well naturally any form of government would, and perhaps SS is just a bit more strict. I also am sure that SS has had its fair share of rebellion as well. This can be seen when Kenpachi Unohana went to "quell" some districts in Rukongai. But something to note is that this was rather early in the time of the Gotei 13. Why was there such a thing going on in the rukongai? Well I don't know, perhaps it still happens, but I think there is a reason for it.
What if SS fears rebellion because SS itself was born from it. I don't mean the location, I mean the current Governing system that is SS, the Gotei 13, central 46, current Soul King, Kido and stealth corp. All were formed from a rebellion against another system. I know many of us already have thought of this and have created theories and seen theories about this and Juha being the previous Soul King, but this I believe adds more evidence to it. Sometimes the greatest fear of a system formed from rebellion is rebellion. This has happened numerous times in history. For instance in Afghanistan in the 70's and 80's. A ruler is overthrown by another group and that groups is again overthrown but 10 years later.
If that wasn't enough then how about this: The reason that central 46 fears Zaraki, is that not only is he powerful enough to cause a rebellion, but he was around to see the rebellion that formed current SS. If not, then he was at least around during the time that had people rebelling against the Gotei 13. After it was formed, there was probably an era of people rebelling against the new rule for reasons that were probably various such as seeing that it can be done, or supporting the original rule or whatever. I doubt Zaraki cares, he probably wants to just fight, but perhaps central 46 has a reason to believe he wants to rebel.

For example. In the 100 year ago flashback arc, Urahara shows Hiyori a prison meant for keeping "potentially dangerous elements" locked away without trial or even a crime committed. He also takes down some rogue elements that abandoned there duty. Taking down a group of deserters makes sense as you are not supposed do this type of thing in a military, but soul society does not even have a system to resign, which again seems odd because you are expected to devote your entire life to being a shinigami even if you are extremely old, (Yama/Byakuya Granddad) With this system, you can only die in service to SS.
What purpose does this serve? Well it keeps your army numbers up, and keeps aging yet powerful members in service, but it also keeps members from resigning to a peaceful live. It keeps people from quitting due to disagreements in the leaderships decisions because if they leave, they will be hunted down. It keeps people from quitting due to a disagreement and then proceeding to create plans and form a group powerful enough to overthrow SS. Planning and recruiting take a lot of time so it is not likely that someone who has just gone AWOL will be able to form a significant force. But if retiring or quitting was, then you would be m,ore free to pursue these objectives in secret and away from the eye of all the other shinigami. (If you are suspicious, then naturally you would be watched wither way)

Because you can not resign, you must plan a secret rebellion instead of an open one. This is where the prison fro "potentially dangerous elements" comes in. SS keeps a good eye on its members and if a person is seen as a danger to SS, they are hunted down and thrown in a prison even if they have not done anything. Again this is to keep people from planning, leading, or joining any sort of rebellion. SS keeps any thoughts of rebellion effectively squashed.
Point 3:Zaraki
As we all know zaraki is extremely powerful and central 46 did not want him trained due to his strength. They fear that he may be become (or currently is) powerful enough to lead a rebellion against SS. But what reason do they have to fear Zaraki. Has he shown a sign of wanting to overthrow SS or is it just a general idea that he is rebellious and with power might act for the sake of it. Well honestly Zaraki just seems to want to fight powerful opponents. Wheter that is SS or other people, but within SS he has found a place to get the fighting he wants, so why would he want to. Well he doesn't yet at least. I think that central 46 is just scared of anyone being more powerful than Yama because it opens the potential to rebel. Without a leader like Zaraki, then the rebellion would probably be squished, but with Zaraki, it may succeed. It seems odd to fear Zaraki without evidence of his desire to rebel. (Like I said though, Zaraki is impulsive and may do it just because)
