Eternal MS, just means you don't go blind and possibly a 4th MS technique. I don't think it means it's always on.

Think about it, he enters the fight with EMS, but then he disappears for madd years for no reason, and then when he returns, he has no EMS

Most likely, his eyes were very damaged in the fight with Shodaime.
