Why is Hidan immortal? Why is Kakuzu's body made of threads? Why does Deidara have hands with mouths? Why was Orochimaru born looking like a snake?

It's a manga where people have a form of supernatural energy, called "chakra".. usual logic does not apply.
Kishimoto just wanted Kisame to look like that, there is no particular reason. Like others said earlier, Orochimaru always looked like a snake and some Kiri-guys have shark-teeth. It's just there.

Why is Kakuzu's body made of threads? Why does Deidara have hands with mouths?
Kakuzu and Deidara stole "their" top-secret techniques from their villages before they left tho.

How are they the only ones in the entire manga to have these "techniques"?

Its just what it is. One of those things you just don't dwell into.

It was stated in the third databook. They are kinjutsu (forbidden ninjutsu), which is why no one else who was important had them.

Deidara:
[...] "Deidara stole this technique in his quest to find the ultimate art and used it in conjunction with his Explosion Release to infuse explosive chakra into clay, creating his signature Explosive Clay."



Kakuzu:
[...] "In response to this treatment, a wrong levied against a shinobi who had put life and limb on the line for his village, Kakuzu came to hold a violent hatred for Takigakure as he escaped from imprisonment. In his flight from the village, Kakuzu killed the village elders, took their hearts, and fled with knowledge of the village's most prized forbidden techniques."

Thats not saying much at all. Even Hidans immortality has been stated in a similar manner.

It gives the author unlimited flexibility under the forbidden technique label, but the logic behind it isn't there.

I don't mind it, but that's just how it is.
