Does anyone know why this happens?
For example, Soul Eater, History's strongest Desciple, Air gear and Hajime no Ippo animes ended but the manga was still being published.

Because anime companies only sign contract for a certain amount of episodes.
Lets say Soul Eater gets a 50 episode contract with Funimation. After the 50 episodes are up, Funimation, the anime company sees that it doesn't have enough popularity and they don't get enough profit from the anime. So they decide to drop the anime after the 50 episodes.

its a trip though because shit like HSD Kenichi was very popular! And IPPO, i was soooo pissed that it randomnly ended. But there are other issues besides popularity--some anime start when the manga has only gotten 15-20 chapters, so to make episodes weekly it'd catch up to the manga in only 7 episodes, so they pretty much make the anime a completely seperate entity from the manga. also, some anime will start with the manga quite far ahead, but then maybe the manga goes on hiatus for some reason or start getting published monthly rather than weekly so the anime would quicly catch up if the anime was staying true to the manga storyline. stuff like Onii-chan no Koto Nanka Zenzen Suki Janai n Dakara ne! has an anime when it only has about 30 chapters right now--this happens a lot with ecchi/romance manga... The anime starts right away with a decidedly 12 or 24 episode contract and is not based on popularity

Yeah, that's what occurs for most of those you mentioned.
Otherwise, there are some like Eyeshield21 where it was a double partnership issue and once one of the sponsored dropped/crashed, the anime stopped.

It's companies issues. Let's say that all these Shonen Jumps mangas can be kept released but what if TV Tokyo suddenly crash...Unfortunately, most animes will have to be stopped. Let's hope that all these companies keep making profit and thus, keep us entertained.
