He had just finished using it against Mifune, prior to his fight with Sasuke. hmm Therefore it was taking some time for it to recharge. Don't you know how easy his battle with Sasuke would've been if he didn't use Kotoamatsukami on Mifune. :| lol, he actually would've won the fight before it would even start.

he needed MS for KA to be used I think still, but maybe he could use it in 3 tomoe stage.
he used is against Mifune at the 5 kage summit cuz he wanted to lead the alliance.
Versus Sasuke
he couldn't decide whether he was going to throw it away for Izanagi or use KA on Tobi.
when Shisui's eye started working again it was only back to 3 tomoe stage and not MS.
so he might have still needed more time for the MS to recharge.
