he used is against Mifune at the 5 kage summit cuz he wanted to lead the alliance.

Versus Sasuke
he couldn't decide whether he was going to throw it away for Izanagi or use KA on Tobi.

when Shisui's eye started working again it was only back to 3 tomoe stage and not MS.

so he might have still needed more time for the MS to recharge.
