Why did Naruto only have 3 Bijuu orbs behind him?

The only Ninja who have the Gudoudama are those who are Hagomoro and the descendents of Ashura minus Hashirama since he divided the Bijuu amongst the Villages and did not become a container for any of them.

Also Obito and Madara.

Naruto said he kept the Kyuubi's chakra in a separate place than his own, and he gave the Alliance the Kyuubi's chakra. Where do the traces of Naruto's chakra come from then?

Also the Shinju that absorbed Naruto's chakra, which was summoned by Obito, was cut down by Naruto and absorbed into Madara.

It makes no difference if Kaguya had a portion of Naruto's chakra, since she was warping them all into different dimensions at the same time. The only exceptions being when she traveled into a different dimension temporarily and came back out in a different spot, but that still changes nothing.
Zawerni, this is very simple. Necro is right. Naruto said that when he was using KCM, but after he bonded with Kyuubi, their chakra mixed together. You can confirm from when he shared chakra between him and the alliance.

The lower half of Madara which was left after he went to Kamui dimension also contained chakra from the shinju which contained chakra from Naruto, so your logic is devoid there.

Naruto used 3 to seal Madara's Limbo.

He then lost one in the lava dimension (used as platform for Sasuke) when Kaguya swapped to the Ice Dimension.

He used to 2 to bind Black Zetsu.

The 3 near Madara are outside Naruto's 70 meter range to control the TSBs, and the other 3 are gone for good assuming they cannot be recreated leaving him with only 3.
