What if in the other timeline kakashi died and someone took his eyes. He then transplanted it to his right eye(who was damaged). This explains how Tobi's abilities are related to Kakashi's. Maybe he used Kumui to transport himself back in time to change history.

Mabye obito further developed Kakashi's abilities and then later obtained a sharingan from his collection.(as we have seen that tobi has a lots of sharingan)
