Of course the good guys will win in the end. But this is WAR so those who reach the purpose of this war are considered victorious (either Madara gets the 2 remaining tailed beasts or the shinoby alliance will manage to defend them) So in my opinion Madara (or better said the bad guys) will win the war even if he will be defeated in the end.

i mean the manga is called naruto so unless he for some odd reason decides to be best friends with tobi the alliance will win. Maybe kishi will sip too much sake when he is writing and make the alliance win.
